Yous seem to have 2 questions: do I raise the counter height? Why not? just add a 3" filler between the cabinets and the new counter. Since your are changing the color of the cabinets and doors, this new band can easily be integrated with the same treatment. Concerning the fridge, if you keep a big American-style fridge, what to you expect? It's alone in a corner. It will always be alone in the corner, especially if you intend on keeping the reste of the existing kitchen. Perhaps add a deep upper cabinet and a small full height storage cabinet to the left? It looks like some added storage would not be a bad idea. I'd say that you need some better photos and perhaps a better "overall idea". It looks like you have several elements that are not intergrate ,like a dishwasher and stove/oven? Canada? USA? I'd think about changing the overhead light and finding a way to integrate the garbage can and automatic vaccum. You talk about a low budget project, but it seems like your changing a lot of things.
